I have the same trouble yesterday. The reason of this behavior was that
makecat place or copy two catalogs onto the same place. Normally in
MV3.x, makecat add the shopname (or catalogname) at the catroot. I have
solved this "misbehavior" with adding the shopname (or catalogname) like
CATROOT /path-to-the-catalogs/catalogs/basic
and
CATROOT /path-to-the-catalogs/catalogs/simple
