We handle that in mv4.03 by separating the carts and
handling payment on a cart by cart basis, eg this cart
is cc, that one is prepaid gift cert, etc....
Each time around the checkout one can accept previous values
or change them. In some cases (prepaid) the catalog deletes
them once used. It is sequence dependant because we've not
gone to effort of attaching it to cart: when redeeming a
gift certificate, buyer **must** redeem the certificate
before spending more money, for example.
You can do it in profiles, stashing the payment modes and
fetching them. This was part of the background to my
question of a few weeks ago about stacking profiles. The
logic can get real convoluted real fast.
