I may not have been clear:

As I stated in my email, I KNOW it is not a cache problem.
I could do a reconfig (via telnet) then follow a link on the site
(which contains the unique integer at the end of the url) and
so am guaranteed to not hit the cache, yet still that first request
since the reconfig will sometimes still show the old values
(like the __COMPANY__ var) but when I follow yet another link
it finally does show the new value.

Have you tried 2 or 3 non-cached pages to see if the changes
take effect?

Also have you checked the error logs to see if any errors occurred
during the reconfig (which could prevent the changes from taking place)?
