I reported nearly the exact same problem with one of my hosts on 11-nov:

Command line mysql is very responsive and fast (e.g. 30 simultaneous 
'SELECT * FROM products' queries returned in less than 1 second).  The load 
average on the server (a mere Celeron 1ghz / 512mb) is 0.00.  I've even 
went to the trouble of upgrading from 5.6.1 to 5.8.0 (for that user only) 
and it didn't help.  The file descriptors available on the server is 8192, 
so I don't think that is the problem.
