theme.cfg is it.

in

home/usr/catalog/storename/templates/foundation/theme.cfg

and then all you need do is 'Apply changes' (Reconfig in the old days)

If you are seeing the same thing perhaps it is a caching problem; try a
different item, styles are written to each page. Are you refreshing the
correct catalog?
