Currently, the Admin doesn't automatically recalculate subtotals, tax, 
shipping, etc. after modifications.  So until someone does complete these 
feature in the admin, one suggested work around is to handle all of these 
modifications in a Back office/Accounting/ERP software system (e.g. IC 
comes with support for integration with Quickbooks), assuming of course 
that the orders are already exported and/or synchronized.
